La Blaugrana have now lost consecutive home league games and end the weekend at the top of the table only on goal difference ahead of Atletico Madrid.
Sergio Gonzalez's fourth-minute header gave Leganes a surprise early lead on the road in Catalonia and the visitors easily held on from there.
Barcelona threw everything at Leganes, with Robert Lewandowski denied several times and captain Raphinha hitting the crossbar before half-time.
The hosts also had two criminal cases dismissed in the second half as the suspended Hansi Flick began his two-match touchline ban.
Next up for Barcelona is a huge showdown with Atletico Madrid on December 21 as the season reaches the halfway point with the final match of 2024, which will decide who starts as the leader in 2025.
