The home team made a clear start of the game and created three chances in the opening nine minutes before they opened the score by Giorgos Masouras, who returned a pass by Captain Philipp Hofmann in the 33rd minute.
The Greek attacker then doubled the lead of Bochum only two minutes later when he intercepted a weak back -pass from Niklas Sule before he defeated goalkeeper Gregor Kobel in Dortmund's goal.
Masouras had the chance to complete his hat trick in the 69th minute, but was refused by Kobel when Bochum stayed on the front foot in the second period.
It was Kovac's second defeat in as many league matches since replacing Nuri Sahin as Dortmund manager, where they were also lost to Stuttgart last week.
