Match report
The hosts suffered a setback when Alejandro Balde was stretchered off the pitch midway through the first half after a nasty collision with Sandro Ramírez.
Hansi Flick's side saw their best chance before half-time from Raphinha, who crashed an effort against the crossbar after working his way into the penalty area.
Los Amarillos produced a shock early in the second half when Sandro returned to haunt his old club with a well-taken strike to break the deadlock.
The Blaugrana hit back shortly after the hour mark thanks to Raphinha's sweeping finish on the edge of the penalty area.
But the parity proved short-lived as Fábio Silva was cleared by Kirian Rodríguez before bundling the ball past a rooted Iñaki Peña.
Another former Barca player conspired against them as Jasper Cillessen punched away Raphinha's free-kick in the closing stages.
It means Real Madrid, who have a game in hand, can now move within one point of their arch-rivals with a win over Getafe on Sunday.
